I went down to check on my litter of pups the other day and noticed that one of the pups head is swollen big time, i checked her out and it seems that she has a little gash above her eye, and some scratches on top, i think the mom got a hold of her for something. Will she be okay?

the pup probably has an infection from the gash or scratches. needs some antibiotics. if dont treat it the infection could get worse.

Could be hydrochephaly or water on the brain. It can happen to infants, human or canid. The brain is supposed to have some fluid around it but if the valves that regulate the flow get stuck somehow it backs up and can be a nasty problem, could cause retardation or death or it could resolve on its own. Call your vet, the cuts and scratches could be unrelated. Pups bite and scratch each other all the time if they are active. No way we can be sure over the internet.
